How to fix duplicate payments from the Jobber QuickBooks sync?

Keep the Jobber payment that is applied to the invoice and linked to a bank deposit, then remove the unapplied copy of the same amount sitting in Undeposited Funds. The sync posts the customer payment. The bank feed posts the same cash. Confirm both against the Jobber payout report before you void or exclude the extra one.
This is the click path for a bookkeeper who closes several Jobber shops in QuickBooks Online. Pull four lists, keep the payment that is already applied and deposited, then void or exclude the extra copy. A field service management system, or FSM, is the shop’s job, invoice, and payment app. Jobber is that FSM. A payout is the lump Jobber Payments sent to checking, not a customer down payment.
What you are looking at
The invoice is paid once in Jobber. QuickBooks shows two Receive Payment records, or one payment plus a bank line already posted as income. Income is high. Undeposited Funds will not zero. The bank still has one deposit.

Jobber’s items-sync help, updated 2026-04-08, is one-way from Jobber into QuickBooks. Cash, check, recorded card, bank transfer, money order, and other payments land in Undeposited Funds. Jobber Payments payouts can move those lines into checking, with fees on the same deposit, once payout sync is on. The new integration, updated 2026-08-11, does that automatically. The legacy path waits for Sync to QuickBooks. The second copy is the same job on both.
Why the second copy appears
Jobber’s own reconcile help, updated 2023-06-06, names the usual pair. When the bank feed is on, you get two unapplied payments for the same invoice. The payment note comes from Jobber. The deposit note comes from the bank, and it is the payout less processing fees. That is not two customers paying. It is one cash event written twice.
The other common sources:
- The office recorded the payment in QuickBooks and again in Jobber. Jobber’s items-sync help says payments do not sync from QuickBooks to Jobber. Record them only in Jobber.
- Someone took Categorize or Post on the downloaded payout. Intuit’s categorize help, updated 2026-08-24, treats that as a new ledger entry.
- Payout sync built a deposit, and someone also grouped those same payments on Bank Deposit. Jobber’s legacy error list, updated 2026-09-01, then raises “Payment(s) in this payout are already associated with a bank deposit.”
- A payment was applied in Jobber after the invoice was deleted or edited in QuickBooks. The sync posts it unapplied. Re-applying it in Jobber can send a second copy.
Intuit’s duplicate-transactions help, read 2026-10-07, puts a connected app and the bank recording the same sale in one bucket. Match the bank download to the app’s entry, or exclude the extra copy.
One bookkeeper on r/Bookkeeping in March 2026 described pulling the Jobber Payments Payout report, then rebuilding each QuickBooks deposit from Undeposited Funds so the total equaled gross minus fees.
Keep the applied payment, void the unapplied one
Do this in QuickBooks after you have the Jobber payout open. Do not start in Jobber by deleting the live payment. That payment is the one the customer made.
- Open the Jobber invoice. Confirm there is one payment, and write down the amount, method, and payout it belongs to.
- Open the same invoice in QuickBooks. Follow the blue 1 payment made link. That applied payment is the copy to keep if it is also linked to a deposit.
- On that payment, look for a second line or a credit of the same amount that is not applied. Open it. You are on the extra copy when there is no hyperlink to a bank deposit.
- Confirm it against the payout report and the bank statement. If the cash hit the bank once, the unapplied line is the duplicate.
- Add a memo with the Jobber invoice number, the payout ID, and “unapplied duplicate of payment already deposited.”
- Select More, then Void. Intuit’s void-or-delete help, updated 2026-09-07, lets you void payments. Void keeps a zero record. Prefer void over delete.
- Open + Create, then Bank Deposit. The extra line should be gone.
If the extra copy is still applied to the invoice, unapply it first so the invoice does not reopen against the payment you are keeping, then void it. If one copy is marked R or C, keep that one.
If the extra copy is the bank feed line
The Jobber payment is already applied. The bank line was added as income instead of matched.
- Go to All apps, Accounting, Bank transactions. Open checking.
- On the Posted or Categorized tab, find the Jobber or Stripe lump. Open Added or Matched, then Undo. The line returns to Pending or For review.
- Take Match to the Bank Deposit the payout sync built, or to the deposit you built from Undeposited Funds. If QuickBooks does not suggest it, use Find match.
- If there is no deposit to match, exclude the bank line only after the remaining QuickBooks deposit equals the statement. Exclusion is reversible from the Excluded tab.
Turn auto-add off on any bank rule that posts Jobber or Stripe deposits to income.
If payout sync is fighting a deposit you already built
Payout sync, in Jobber’s fees-and-payouts article updated 2026-09-24, moves payments from Undeposited Funds to checking and puts fees, refunds, tips, and disputes on that same deposit. It needs those payments still in Undeposited Funds.
On the new integration, common sync errors, updated 2026-08-21, lists Unable to associate payments, refunds, or tips with bank deposit. Jobber’s fix is to revert Deposit to on those payments to Undeposited Funds and Retry. If you grouped them by hand, delete that bank deposit and Retry only after you confirm it against the statement, and only if it is not reconciled.
If the deposit you built already matches the bank to the cent, with the fee as a negative line, Ignore the payout error. Do not add a second deposit so the sync has somewhere to land.
The remaining real payments still have to be grouped the way the processor grouped them. That click path is the same job as how to reconcile ServiceTitan deposits in QuickBooks Online: one Bank Deposit per bank line, fee on that deposit, then Match.

What still works
The native Jobber sync wins the posting job. It is included on Connect plans and up, and it creates the invoices and payments so you are not retyping them. Jobber’s QuickBooks product page, read 2026-10-07, is that one-way push. Undeposited Funds, reconciled by a careful bookkeeper who records cash only in Jobber and Matches the bank feed, does tie out. Someone still has to pick the extra copy.
If a payment was recorded twice, confirm it against the Jobber payout report and the bank statement before you void either QuickBooks copy. Keep the memo. Prefer exclude or void with a memo over a bulk delete.
Pull last week’s Jobber Payments Payout report, the QuickBooks invoice and payment list for those customers, the Undeposited Funds detail, and the bank statement. Start with those four files. They already exist.
